Express delivery has grown from just two delivery centres in March to three now.
It is the biggest increase in the province, with over 1,000 locations in the first nine months of this year.
It now makes up 20 per cent of all grocery delivery services in the GTA.
The company said it is working with customers and the province to help avoid such fees.
In Ontario, grocery delivery fees can be up to $1.25 per delivery.
The fee covers the costs of food, packaging and packaging materials.
The Toronto Star reported on Friday that the bill had been sent to the province by the company.
The company has been offering its service to the public since the mid-1990s and said it plans to add more locations.
Express Delivery is one of several delivery services to offer to Canadians in the coming years, with more coming online.
The government has already approved a plan to offer grocery delivery through the government-run grocery rebate program.
